I wouldn't think it would show up as you mention being plugs.... If one jug gust dropped off i might suspect a piece of carbon bridged the gap. Is it a constant miss or only at the rpm range you mention? Did the code clear?

I dunno, I killed the Battery so now I am waiting for it to charge to check the Flange. Its Constant thats for sure.

Next Step, Turn off Gils Box and put the OEM Pipes back on and see if I get my top end back

Even though Geo had backfire issues when his died, doesn't mean that you will have same symptoms. Still sounds like the Gil's box
